Very difficult to predict. Pakistan and United states have a long history of relationships and alliances. Pakistan was part of US strategy to contain communist russia. That was in 50s and 60s. Than came the soviet invasion of Afghanistan. Pakistan became the frontline state against soviet union. Every time the alliances ended up with Pakistani feeling bitter and betrayed. American's have there own story to tell in this regard.
The latest alliance is based on stated common interest to fight terrorism. Both the sides see this to be a long lasting struggle.
I think there will be continued long time cooperation in this field.
But there are other factors which could be described as potential irritants. Like Nuclear issue and US lining towards India. Much will depend on what directions these two factors will take.

May I ask has the alliance that Pakistan has made with America, helped with finding a solution between Khasmir and India, almost a parallel situation to the Palestinian conflict. Could America really be ever seen as a friend to any Muslim country, when all her aid and real support is towards Israel?

We are living in a world of nation-states, where things matter the most. Power and interests. Except few most of the muslim countries in the world are either in alliance with the United States or having friendly relations with it. international relations are never based on emotions.
As far as Kashmir issue is concerned Pakistan and India are in the process of negotiations. The latest developments in the world sstage have prompted a re-think in Kashmir as well. Kashmir struggle seems to be moving away from militancy, some say thanks to americans.

What happened in Bajour is something very difficult to handle for Pakistani leadership. There was loss of innocent lifes as a result of US strike to take out Al-qaida leadership which was said to be hiding in the village called Damadola. At the popular level there is lot of resent against US and leadership which is allied with the US government. People here are saying that pakistan government response to Us strike was feeble to say the least. It could negatively effect the relationship especially if the public pressure in Pakistan grows and if there are more such strikes.

AS I have said in answer to a previous question, there is popular resentment in pakistan against the missile strike. The day it took place the local people were not allowing the law enforcement agencies to enter the area. People there fear that more such strikes are possible. So, it is very much possible that things get worse there. There is army presence in the area for the first time in the history of Pakistan. Pakistani forces had never entered the area before. So the relationship between the federal government and people in the tribal was far from normal even before the strikes took place. This will only worsen the situation.

USA has dropped a hint and said it considers offering a nuclear assisstance to Pakistan but after some modifications.. the announcment come shortly after the US attack on the wazirstan ... is there a link and if not.. does pakistan gain a support from USA in the nuclear work currently? ..we know that India has advantages in dealing with USA..

In July last year, India and United States signed an agreement for cooperation in civilian nuclar technolgy. This will allow India get latest nuclear technolgy to broaden the base of its nuclear program.
ever since the signing of this agreement Pakistan has been demanding same treatment from United States. There are no signs that US will offer the same deal to Pakistan. Because in case of India it is not only the nuclear technology which India willbe getting as a result of the deal. The US-India agreement will also includes other elements like status of a nuclear power without singing the NPT.

I dont think there could be any link between missile strike and offer of nuclear assistance to Pakistan.
Certainly US administration must be trying to pacify the feelings in Pakistan which are getting hot.
In the early stage of Pakistan's nuclear program it had receieved some assistance from US under "Atom for peace" arrangement. Currently there is some assistance from US in the form of establishing strict nuclear export controls.

How do you assess Musharraf's policy especially regarding the relations with either the islamists and the US ?

Musharraf policy is to get maximum benefit from the relations in terms of economic cooperation and military assistance from the united states. There has always been a problem in Pak-US relations, that Pakistan leadership thinks that they are not getting enough from the relations and on the other hand US policy-makers think that Pakistan leadership is not doing enough to push the line on which the alliance is based. So this is a continuing problem.
As far as what you labelled as "Islamist" are concerned, there is policy to eliminate militant groups. There is cooperations at another level, like in the parliament where the religious parties supported musharrah government in passing the controversial constitutional amendments.
Yet at another level Musharraf has in the past made attempts to coopt less violent elements of religious lobby. But that lasted for only few months and the results were not significant.
